No, the internal IR header is used for an IrDA module and not for a serial infrared receiver.
But if you've an internal COM port header, of course you can use this one instead of the external.

Can I use an IR header on my motherboard for connecting Serial Ultra infrared receiver instead of COM port? Pins on my header are marked IRRX, IRTX, +5VSB and GND... Should it work if I connect the data signal to IRRX?
